The film begins with Optimus Prime explaining Cybertron's destruction at the hands of Megatron, and his quest to obtain the Allspark. Megatron discovers the Allspark on Earth, but crash-lands in the Arctic Circle, becoming frozen in the ice. Captain Archibald Witwicky and his crew of explorers stumble upon Megatron's body in 1897. Megatron's navigational system is unintentionally activated, and Archibald's eye glasses are imprinted with the Allspark's coordinates. Sector 7, a secret United States government organization, discovers the Allspark and builds the Hoover Dam around it to mask the energy signal. The still-frozen Megatron is moved into this facility, and is reverse engineered to further advance human technology.

In the present day, the rest of the Decepticons—Blackout, Frenzy, Barricade, Starscream, Scorponok, Bonecrusher and Devastator—have landed on Earth and assumed the disguise of Earth vehicles (except Scorponok, who retains his scorpion-like alien form). Blackout and Scorponok attack a U.S. military base in Qatar in an effort to hack into the military database and discover Megatron's and the Allspark's location, but their attempt fails when the network is manually shut down. While Blackout destroys the rest of the base, Scorponok chases a small group of survivors, but is eventually repelled. After their failure, Frenzy infiltrates Air Force One to hack once again into the military database. He discovers the map imprinted on Captain Witwicky's glasses, which his descendant Sam intends to sell on eBay to buy his first car. Frenzy and Barricade begin tracking Sam's location.

The Autonomous Robotic Lifeform (shortened to "Autobot") Bumblebee is also on Earth, disguised as a 1976 Chevrolet Camaro,[2] and looking for Sam. Sam buys Bumblebee, who then helps him try to woo his crush, Mikaela Banes; Sam is unaware of the fact that Bumblebee is an alien until he witnesses Bumblebee transform and send a homing signal to the rest of the Autobots. While Sam flees his autonomous car, Barricade confronts him and demands Archibald's glasses. Bumblebee, who is following Sam, transforms and battles Barricade. Mikaela, who is also following Sam, is caught in the crossfire, and leaves with Sam and Bumblebee to rendezvous with the rest of the Autobots. The Autobots—Optimus Prime, Jazz, Ironhide, and Ratchet—land on Earth and take on the forms of Earth vehicles. Sam, Mikaela, and the Autobots return to Sam's home to retrieve the glasses. Although the Autobots manage to get the glasses, agents from Sector 7 arrive and capture Sam and Mikaela. Bumblebee is also apprehended, despite Sam's pleas to assure the agents that he means them no harm.

Frenzy secretly accompanies the group to the Hoover Dam and releases Megatron from suspended animation. Locating the Allspark, he sends an alert to the other Decepticons. Megatron escapes and Sam convinces the Sector 7 agents to release Bumblebee so that he can get the Allspark to Optimus Prime. The Decepticons chase the Autobots, who now possess the Allspark, into Mission City. An ensuing battle results in casualties for both sides: Optimus Prime dispatches Bonecrusher, Frenzy accidentally decapitates himself, Megatron kills Jazz, and both the Autobots and the military take down Devastator and Blackout. The battle ends with Sam killing Megatron when he rams the Allspark into Megatron's chest. Despite the loss of Jazz, Optimus expresses his gratitude to the humans and takes a fragment of the Allspark from Megatron's corpse. With the Allspark destroyed, Optimus knows that Cybertron cannot be restored, and sends a signal to any other surviving Autobots in the universe, directing them to Earth. The dead Decepticons are dumped into the Laurentian Abyss. Starscream, one of the surviving Decepticons, flies into space.

A documentary crew follows the events of Cody Maverick (voice of Shia LaBeouf) a small rockhopper penguin residing in Shiverpool, Antarctica (a pun on Liverpool, England). After a visit from surf legend Zeke "Big Z" (voice of Jeff Bridges), young Cody aspires to emulate the renowned legend by becoming a famous and respected surfer.

Eventually, talent scout Mikey Abromowitz (voice of Mario Cantone), arrives in Shiverpool to look for surfers to compete in the Big Z Memorial Surf Contest. Cody joins the group and befriends Chicken Joe (voice of Jon Heder), an easy-going surfer from Wisconsin. Upon arrival, Cody has an altercation with the egotistical Tank "The Shredder" Evans (Diedrich Bader), a large muscular penguin and nine time winner of the Big Z Competition when he witnesses him hurling stones at Big Z's memorial shrine. Tank challenges Cody to a surf-off on the spot and Cody's arrogance leads to a terrible wipeout. A kind lifeguard named Lani Aliikai (voice of Zooey Deschanel) takes an injured Cody to the hidden home of Geek, a hermit, in order to help Cody recuperate from his fall.

The film begins with Prince Charming performing in a poorly done dinner theatre show. After being heckled by the audience and returning to his "dressing room" (a small table with a cracked mirror in a back alley behind the dinner-theater) Charming complains that he hasn't gotten his "happily ever after" and that just isn't fair. Meanwhile, King Harold has fallen ill and his ogre son-in-law Shrek has been summoned to take his place for a few days. Although Shrek reluctantly agrees, he has difficulties looking or acting the part of being the new King. He tells his wife Fiona how much he's looking forward to going back to their swamps, just the two of them. Fiona hints that she will have children, but Shrek completely misses the hint and responds that children are not his kind of thing. Although, he knows that his close friend Donkey knows best.

However, King Harold is on his deathbed. He tells Shrek that he and Fiona that they are next in line to be king and queen. Shrek declines, knowing that there has to be someone else for the job. With his final three breaths, he tells Shrek that there is one other heir who can become the new King of Far Far Away: his nephew, Arthur Pendragon. The entire kingdom mourns for their king's death, but Prince Charming sees this as an opportunity to usurp the throne. Shrek sets out to find 'Artie', along with Donkey and Puss in Boots. As they're sailing off, Fiona runs to the dock and announces to Shrek that she's pregnant. Surprised but shocked, Shrek begins to have nightmares about his future children. Thinking that Shrek is worried about what having children would mean for his life, Donkey tries to reassure him that fatherhood was a great thing for him. Shrek explains that he is more worried about not being a good father. Shrek, Puss and Donkey arrive at Worcestershire Academy, where they met up with Fiona's long-lost cousin, Arthur and they eventually discover that Arthur, who is an academy student, is a loser picked on by other students at his school (even by the nerds). Arthur joins with the three friends and is feeling good about his new role until Donkey and Puss scare him with responsibilities. Arthur gets into an argument with Shrek and they fight over the ship.

They end up crashing on an island where they meet Arthur's retired wizard teacher, Merlin. In order to help Shrek and Arthur reconcile, he makes them look into a thick cloud of smoke to reveal their thoughts. Shrek sees a baby carriage, but lies and says that he sees a "rainbow pony". Merlin is convinced and moves on to Arthur, who sees a bird and its father. The father bird abandons the chick, leaving him frightened and confused.

After Merlin retreats to his hut, Shrek takes this opportunity to show Arthur that they're not so different after all. Just as Arthur had a father who abandoned him, Shrek had a father who was pretty bad as well. In fact, he tried to eat him. Shrek counsels Arthur that just because someone "calls you a monster, or a loser, it doesn't mean you are one". For years Shrek had been feared by people, believing he was horrible and terrifying, and for years, he believed he was a monster like his father. Gradually, he learnt to see himself for who he is. Arthur begins to identify with Shrek and the two become friends.

Meanwhile, Prince Charming has gone to the Poison Apple Bar where he convinces all fairy tale villains, Captain Hook, the Wicked Queen, a Cyclops, Rumpelstiltskin, Mable the Ugly Stepsister, Headless Horseman, Stromboli, and assorted witches, black knights, evil dwarves, and evil magical trees to join him in a fight for their "happily ever after". The villains feel their side of the story has never been told and now is the time to do it. Fiona is at the castle, at a baby shower with her mother, Queen Lillian and princess friends, Rapunzel, Cinderella (who suffers from double personality), Sleeping Beauty (a narcoleptic), and Snow White. She is also with Doris the Ugly Stepsister, and Donkey's wife, Dragon. Suddenly, Prince Charming and the other villains arrive to invade the kingdom. Fiona and her friends escape just in time, but the rest of the kingdom is thrown into chaos and the villains take over Far Far Away.

The Three Little Pigs, Big Bad Wolf, the Gingerbread Man, and Pinocchio are confronted by Charming, Captain Hook, a Cyclops, and one of the evil magical trees. Prince Charming demands to know where Shrek is. Gingy sees his life pass before his eyes while Pinocchio is able to circumvent the fact that his nose would grow if he lied by telling several lawyer-esque half truths, but one of the Three Little Pigs breaks down and accidentally tells that Shrek is looking for the new heir. Charming decides to send some of his men to hunt down Shrek for a final showdown. Shrek, Puss, Donkey and Arthur wake up to find themselves surrounded by the villains sent by Charming. Working as a team, the group manages to fight the villains away, but it doesn't bring them any closer to Far Far Away. Arthur decides to ask Merlin, and he whips out some acting skills to convince the old wizard. Merlin prepares to put a spell on them and warns them that although the spell should work, there may be some minor side effects. Before he gets a chance to fully explain, the four friends are zapped into Far Far Away. The side effects cause Puss and Donkey to switch bodies since they accidentally held hands to stay together. Fiona navigates the underground tunnels of the palace with her friends and as they met with Charming, Rapunzel betrays them to become the new queen of Far Far Away and Charming's wife. The remaining girls are imprisoned and, after meeting with Puss and Donkey, Queen Lillian uses her head to bust down two stone walls, leading to their escape from the prison and the girls become independent.

Shrek arrives at the city to find everything in complete disarray. A trapped Pinocchio gives Shrek some information on what has happened since he left. Charming is bent on revenge against Shrek for 'stealing' his "happily ever after" and plans to kill Shrek in a play later that night. Shrek sneaks into Charming's dressing room, but Charming's men arrive shortly and quickly capture everyone. In an effort to save Arthur, Shrek tells Arthur that he wasn't the next in line for the throne, he was just some weirdo who Shrek wanted to take his place as King of Far Far Away. After hearing Shrek insult Artie that way, Charming believes Shrek really just used the boy and lets him go. An angry yet disappointed Arthur escapes being killed by the prince. Charming's play culminates when Shrek is led onto the stage. Shrek then humors the audience by ridiculing Charming's singing and acting. Just as Charming is about to kill Shrek, Fiona and her friends leap onto the stage to confront the villains.

Arthur has been convinced by Donkey and Puss in Boots to return after they explained what Shrek's true intentions were, and he manages to convince the rest of the villains that they don't need to do this. He tells them about the speech that Shrek gave them, and the fairy tale villains decide that they don't need to be villains anymore. Unfortunately, Charming doesn't feel the same way, or want to give up his "happily ever after". Charming then attempts to kill Artie with his sword, but Shrek protects him and pretends to be stabbed with the sword. Then Charming finds out, and becomes angry that he didn't get his "happily ever after," and Shrek says he'd better keep looking for his, because Shrek wasn't going to give up his own. Shrek throws him to the side of a prop tower, and Dragon knocks the tower down, apparently crushing and killing him. The crown he was wearing then slides across stage, and Shrek offers it to Arthur, who accepts and then holds it out to the crowd in acceptance. Meanwhile, the Gingerbread Man has slid onto the stage and shows Rapunzel's hair, revealing it to be a wig. The bald Rapunzel flees in humiliation.

Donkey and Puss in Boots get a chance to ask Merlin, who just appeared, to help them and switched them back to normal, but leaves their tails temporarily mismatched (that is, until the next scene). The film concludes a few months later, with Shrek and Fiona back in their swamp, now parents to ogre triplets and Shrek begins to feel like a good father.

Bob Lee Swagger (Wahlberg) is one of the few snipers in the world whose sharpshooting abilities allow him to "take out a target from a mile away." He reluctantly leaves a self-imposed exile from his isolated Wyoming mountain home at the request of retired Colonel Isaac Johnson (Glover) and a team of agents. Johnson appeals to his expertise and patriotism to help track down a purported presidential assassin who plans on shooting the president from a great distance with a high powered rifle. Johnson gives him a list of potential locations that the president is scheduled to visit.

Swagger assesses each of the locations given to him by Johnson and determines that a site in Philadelphia would be most conducive to a long range assassination attempt. He passes this information to Johnson, who purportedly arranges for a response.

In Philadelphia, the Ethiopian archbishop is instead assassinated, while standing next to the president, during a speaking engagement, while Swagger is consulting with the group of Johnson's agents to find the rumored assassin. Swagger is immediately shot twice by a police officer, but manages to escape, realizing that he has been framed. The agents tell the police and public that Swagger is the shooter, and stage a massive manhunt for the injured sniper. A lengthy chase scene takes place, but Swagger manages to escape and take refuge with Donnie Fenn's widow Sarah Fenn (Mara). She saves his life by removing the bullets embedded in Swagger's body, and a healing Swagger later convinces her to help him contact novice FBI agent Nick Memphis (Peña). Memphis was blamed for allowing Swagger's escape, and in the process of being disciplined for negligence has independently learned that Swagger may have been framed for the assassination by rogue elements of an unnamed federal agency, possibly the CIA.

Once the rogue agents realize their secret has been compromised, they kidnap Memphis and attempt to stage his faked suicide. Swagger tails the agents and kills Memphis' captors. Swagger and Memphis then join forces against the rogue agents. Together they plot to capture who they think is the real assassin, an ex-sniper allied with Colonel Johnson. Once they find him, he commits suicide after revealing that the Ethiopian archbishop was actually the real target of the assassins, and he was murdered in order to prevent him from speaking out against U.S. involvement in the genocide of an Ethiopian village. The genocide occurred in order to advance the aims of a consortium of American corporate interests headed by corrupt U.S. Senator Charles Meachum (Beatty). Swagger tape records the ex-sniper's confession as proof of the involvement in the African genocide, and he and Memphis escape from the trap set to ensnare them by the agents and their consortium allies.

Meanwhile, other rogue agents have found and captured Sarah Fenn in order to entrap Swagger. With his new evidence and cat-and-mouse strategy, Swagger and Memphis are able to rescue her when Colonel Johnson and Senator Meachum arrange a meeting to exchange their hostage for Swagger's evidence of their wrongdoing. After killing several enemy snipers in an isolated mountain range, Swagger and Memphis finally surrender to the FBI. Later appearing in a closed meeting with the head of the FBI and the United States Attorney General present, he clears his name by loading a round into his rifle (which is present as evidence as it was supposedly used in the killing), he then aims the rifle at the Colonel and pulls the trigger, but the shot isn't released. Swagger explains that every time he leaves his house, he replaces the firing pins from all his rifles with slightly shorter pins, thus rendering them unable to fire until he replaces them again. Unfortunately, although Swagger is exonerated, there is no solid evidence to convict Colonel Johnson and he walks free. Afterwards, Swagger murders both the Colonel and the Senator in the Senator's vacation house, as well as one of the Colonel's aides and two bodyguards, before planting a weapon on the Colonel, blowing up the house, getting into a car with Fenn and driving away.
