Genre: Sci Fi RPG
Foundation: RPG Format based on the old FASA Doctor Who RPG. Story Foundation is based in the Dark Conspiracy RPG universe published by GDW.
Story method: Web. 5 Doctor Who episodes with the 5th being in the center.
Episode 1: Tom Baker Doctor with Sarah Jane Smith.
Episode 2: Peter Davidson Doctor with Nyssa
Episode 3: Colin Baker Doctor with Mel
Episode 4: Sylvester McCoy Doctor with Ace
Episode 5: Peter McGann Doctor with Charlotte "Charley" Pollard
Each Episode contains 4 Parts (as in the seeries) except Episode 5 which contains 6 Parts.
The game starts with Part 1 of Episode 5 which would technically be the Introduction.
As the story proceeds, depending on actions, or even inaction, may bring up parts from other Episodes. Also, gameplay in any particular Episode/Part may have an effect on other Episodes/Parts, ultimately affecting the final ending.
Each Episode, and possibly each Part, has multiple endings. Part 6 of Episode 5 is the final playable Part and the conclusion of the arc. It, too, contains multiple endings.
Scheme: 3rd person 3D RPG. A first person game is impractical as such games are most used for shooting games and Doctor Who does not typically use firing weapons. But an overhead RPG is too old a format. Not to mention that 3D representations of the Doctor and his companions would be... cool.
Locations: Various time periods and worlds, even Earth, are possible to use. Nor do the Episodes need to be in chronological order. Merely that they, in some fashion, have to have the potential to be affected by one another.

Update 2:
Ok, here's one of those plot twists that can change things as people play:
The Brigadier.
I've already said that Tom Baker's Doctor will encounter The Brigadier during the 1980s. Suppose, during gameplay, events transpire where Sylvester McCoy's Doctor also encounters The Brigadier somewhere around the early 2000s.
And, if gameplay leads the other Doctors and their companions in the right direction, one of the other Doctors, say Colin Baker's Doctor, will encounter a Lethbridge-Stewart that has, among other humans, been taken out of time by the Dark Universe foes. This particular version is the Lethbridge-Stewart from the 1960s. And, further, in the Peter Davidson's Doctor story, through gameplay investigation, one of the NPCs turns out to be a decendant, very similar (but not immediately recognizable as such), to The Brigadier.
If all these events take place, then when the Dark Universe reveals it's ally at the end of Part 5 of Story 5, it won't be the Doctor/Zagreus who steps out, but The Brigadier, who appears to have been infected or altered by the Dark Universe.
Which would make for an interesting, and ironic, line to be included in that particular story ending. The Doctor could be commenting to Charley about The Brigadier. And his final comment would be "The Brigadier? Oh yes, wonderful chap... All of them."
Ok, so it's a cutesy line, but I think it might actually work.

Now, this version has the movie theme for Paul McGann's Doctor as well as music from the new series. Those two need trading out for the Big Finish version to represent Paul McGann's Doctor.
Visuals need to be extra special for this ending. I think that for each Doctor's portion of the theme, the Doctor AND their companion together should "travel down the vortex".
Although the Doctor Who series doesn't turn 50 years old til 2013, I think such an ending would be a wonderful celebration of those 50 years.

Ok, a few additional thoughts are boiling up.
Companion strengths, based on knowledge of the Companions:
Sarah Jane: Investigative/Inquisitive
Nyssa: Bio-engineering knowledge
Mel: Computer savvy, impressive memory
Ace: Um, well, to be honest... she likes blowing things up and hitting them with baseball bats. Charley: "Edwardian Adventuress", bold, risk-taker
These are key elements because I want the Companions to be more important in these stories than what they've been given credit for in the series. In some cases, people have basically described Doctor Who Companions as "Eye Candy with very powerful lungs (for screaming)".
But I think we can actually build stories that suit the combination of Doctor and Companion.
The Dark Conspiracy world(s) lend a degree of horror and intrigue that can actually fit in each type of story. The overall climax to the arc is the confrontation with beings trying to force their way into our universe. And while there are aspects of those beings and their influences in each of the stories, I think it's quite possible to mix in familiar enemies into at least stories 1-4. But, again, our traditional enemies are not big problem. Somehow, they are manipulated, directly or indirectly, into aiding the Dark universe beings' release.
I think I can pair up a few overall story details with each Doctor/Companion, though right now, they are very sketchy.
Tom Baker Doctor and Sarah Jane Smith: World: Earth Time period: Around the 1980s. Possibly include involvment with U.N.I.T and the Brigadier. I think their enemies should be some of the Dark Universe middle level creatures. This Doctor faced several "legends" that turned out to be monsters or pets of other species (Loch Ness Monster for example). Something that Sarah Jane with her investigative abilities would fit right in with.
Peter Davidson Doctor and Nyssa: World: an Earth Colony perhaps? Time: Unknown right now. I think involvment of the Cybermen work well here. But... I think an influence by the bio-mechanical Dark Universe should also have a hand in it.
Colin Baker Doctor and Mel: Setting: Space Station/Alien World? Time: Unknown. Dalek inovlvment. Davros? Maybe. This Doctor sparring with Davros really makes it worthwhile. And Mel's specialty with computers may make this type of setting ideal. Not quite sure how to work in the Dark universe involvment.
Sylvester McCoy Doctor and Ace: World: Earth, maybe. Time: unknown. This Doctor has the best macbre stories. I always thought he looked like Kolchek from the Night Stalker of the 1970s. So, something nice, dark, and sinister. Vampires or some dark legend like that. And of course, it has to be something Ace can hit with a baseball bat or blow up. Paul McGann Doctor with Charley: World: Several, ending up on a Dark Universe severely manipulated world. Time unknown. This Doctor should be far more involved with the upper levels of the Dark universe beings. However, the relative time of this story for the Doctor and Charley should be prior to the Zagreus incidents. And I guess I'll give a spoiler: The reason it should be before the Zagreus incidents is because, nearing the end of part 5 of Episode 5, the Doctor and Charley have come face to face with the head of the Dark Universe invasion force. But instead of attacking the Doctor and Charley, the being introduces it's final ally. The ally, whose face isn't seen by the player steps out from the shadows. The Doctor, with wide eyes says "Oh No, it can't be!" And Charley follows up with "Doctor.... it's you!" To which the ally replys "No, child. I am not the Doctor. I... AM... ZAGREUS!" Closing theme for part 5. Ok, a little melodramatic. But I think it would be cool, especially for those familiar with the Big Finish series of stories.
Oh, and another interesting aspect would be during Episodes 1-4, about half-way through their Part 4s, each of the companions are somehow "captured" by the Dark Universe enemies and "transported", somehow, to Part 5 of Episode 5. They should, there, be in the power of the Dark Universe, working for the Dark Universe beings in some fashion. This, of course, to be done awhile before Zagreus is revealed.
